Collagen peptide (CP), as an affluent protein resource, considerably improved the tolerance of <i>Saccharomyces cerevisiae</i> against furfural stress. When the furfural concentration was 2 g/L, the residual sugar concentration was reduced from 122.39 to 8.90 g/L, and the final ethanol yield increased from 30.69 to 87.27 g/L in the presence of CP. In addition, the ethanol yield in CP containing media was higher than those in other peptides. Transcriptome analysis showed CP can improve the expression of genes (<i>FBA1</i>, <i>PDC1</i>, <i>PDC6</i>, and <i>ENO1</i>) associated with glycolysis to promote sugar utilization, and enhance ethanol biosynthesis under furfural stress, which were further verified by quantitative real-time PCR.
