The massification and global knowledge-based economy, as components of the academic revolution, predetermine the need to abandon the outdated model of \"educational pipe\". The use of induction method in a synthesis of descriptive and abstract-analytical forms allows the authors to identify problems of the educational system development, highlighting the role of regional flagship universities as an object and subject of management capable of transforming and causing positive changes in the educational milieu. The result of the study is the formation of a differentiated educational system of the flagship university which predetermines a different approach, missions and goals in disciplinary areas and requires a systemic transformation to change the academic structure and academic culture. To change the academic structure, we propose to create free and elite education zones using the open curriculum format and the free education format with a \"core\" free education program. Forms of elite education include honors-programs, coworking for discussing pressing or arisen problems. The Internet revolution provides university with the opportunity to enter the online market as a provider of online courses.
