Computational protein structure prediction mainly involves the main-chain prediction and the side-chain confirmation determination. In this research, we developed a new structural bioinformatics tool, TERPRED for generating dynamic protein side-chain rotamer libraries. Compared with current various rotamer sampling methods, our work is unique in that it provides a method to generate a rotamer library dynamically based on small sequence fragments of a target protein. The Rotamer Generator provides a means for existing side-chain sampling methods using static pre-existing rotamer libraries, to sample from dynamic target-dependent libraries. Also, existing side-chain packing algorithms that require large rotamer libraries for optimal performance, could possibly utilize smaller, target-relevant libraries for improved speed.

This paper is a project progress report of an innovative approach to software process improvements. It starts with a theory that whether some of the supply chain quality assurances practices be put into software projects as part of improving their development efficiencies. This paper is a snapshot of the events of this project. It starts with analyzing processes in various complex software projects. A test script automation project was chosen. This paper gives details on the factors on which the choice was made, how the process bottlenecks were identified and how a process improvement solution was designed. This process improvement solution includes a project management model which is capable to take into account all the new variables and provide the ability to track and monitor the process improvements made from this model, hence providing a productivity analysis capability. An excel workbook which was custom designed as part of the solution is also part of this paper. This excel workbook is where the project team members would enter the various times and is used by the project managers to estimate, track , monitor the productivity of the team in improving the delivery efficiencies in time and quality. In short, this is a snapshot of how a process improvement model can be designed which has a productivity analysis capability for a self feedback. This paper also describes the human factors such as reluctance to change and the overhead for the project members. This paper is an attempt to customize the regular project management techniques to target the process inefficiencies of complex software projects. This paper also provides of how to use customizations such as projects like these to create more generic models for process improvement solutions which have more robust productivity analyzing capabilities.

Classical information retrieval models are based on representation of document terms without considering linguistic elements. This article presents a model based on the Discourse Nominal Structure; which lets us take linguistic characteristics of text into account. The model presented is evaluated in comparison with the vector space model. Based on observations during the experimentation we propose modifications to the model in order to achieve a better qualitative performance than originally.

With the increasing popularity of music, there is an intensive need for an efficient and natural way of querying an audio database in order to retrieve the desired songs. This paper presents a system that accepts user input, usually a tune hummed or sung by the user, which accounts for the most natural way of retrieval. A modified form of Dynamic Time Warping technique is used as a similarity metric in order to suit for various humming/singing habits of the user. This technique is employed to compare a given user input to a number of songs stored in the database and performs an exhaustive search to return results as a list of matching songs.

Software defect impacts software trustworthiness, which is considered as the main reason of the failure of software system. However, it was inadequate to study why defect was introduced. Meanwhile, the information that the stakeholders had recorded the reasons of software defect were diverse and subjective. Hence, The paper contributes a new perspective to analyze the reason of software defect. We proposes an ontology-based identification framework to seek and identify distrustable factors. This paper takes an example to seek and identify the distrustable factors by the principles. We specify them in each stage of software life cycle; moreover, describe the relationships among distrustable factors with definitions. The last, we try to develop an ontology based identification framework of distrustable factors for presenting hierarchy of these factors.
