我々は,何かを理解するときの手段の一つとして, 「わかっていない事や物を,既に理解されていること に関連づける」というアプローチを採用している.例 えば,惑星の運動はニュートン力学の運動法則と数学 的に関連づけられて理解されている.また,機能や構 造が未知のタンパク質配列は,配列比較で機能既知の タンパク質配列と関連づけることで,そのタンパク質 の機能が理解される .このように,わからなかった 事物をなんらかの手段によって理解している事物に関 連づけるという手法は,何かを理解する上で有効な手 段の一つである. タンパク質の立体構造が与えられたとき,それから 何かを理解したり,有用な情報を引き出そうとする際 にも,様々な種類の構造の類似性を利用して「関連づ ける」という仕事が数多くなされてきた.例えば,タ ンパク質の全体構造の類似性を使って,配列情報だけ ではわからなかった類縁関係が明らかになった例 2) や,リガンド結合部位のみの原子座標の類似性を使っ てタンパク質のリガンド結合部位構造を分類し,それ らは約 1000種類で尽きていると主張した例 ,など が挙げられる.このように,一言で構造類似性といっ ても様々な尺度があり,どのような類似性に着目する かによって理解できる事柄が変わる. 本稿では,配列順序非保存な構造類似性という量に 着目することによって見えてくる,タンパク質立体構 造の物理化学的および進化的な側面を紹介する.ま た,配列順序非保存な構造類似性を計算できる優れた プログラムMICAN 4), もあわせて紹介する.
